Hello,
i am running the latest version of scratch live and i have been having this problem with previous versions as well.
I create crates and load them with files, i close the program, reopen the program and they are gone.
Please help,
It's very annoying-- getting to a party and discovering that the crates you have organized your music in have all disappeared.

Are you using an external hd?
Have you analyzed these files? Are they read only files?
Do you see the crates in the recycle bin?
Do cue points and loops save to the music?

Yes the files are analyzed/They are read and write

Yes i found the crates in the recycle bin

You are in the danger zone of less than 10-15%. That could be the cause.
Try freeing up some more space and see if the new things you make will then be saved to memory.

I freed up space but it still didn't work.
I uninstalled the software and reinstalled and it worked.
But when i create a crate and leave it empty it still gets erased when i restart the software is that normal?

Yes, if a crate is empty when you close the program, it thinks it is unused and sends it to the recycle bin.
