I cannot seem to get my cue points to save when using AAC. After ejecting, the aac file does not seem to be written back to like mp3's are.

Its probably user error. Is there any documentation of how AAC's are handled vs MP3?

AAC files should be able to store cues no problem.

Are these files being imported from your internal drive or an external?

Try uploading one of the problem files via the 'attach a file' link in this thread and I'll take a look at it.
