Quick question, if you create a new crate and drop a track into it, does it properly save after restarting SSL?

yes it saves. I've tried control+delete to delete the crate. then I've restarted ssl. The crate I tried to delete reappeared back on my playlist. very annoying

Please disable UAC > serato.com < How-to: Disable User Account Control (UAC) and see if it helps resolve the problem :)

Doh! My bad, sorry.
Are you using an external hard drive to store music?
If so, how is the drive formatted?

Good :)
Please do this:
Exit SSL
Open your external HD
Open the _Serato_ folder
Open the Subcrates folder
Look for those specific crate files that refuse to delete and see if the those crates display (Safe) at the end of the file name.
If so, delete those crates directly from the Subcrates folder and then restart SSL
Did those crates return or are they gone?

You should be able to directly delete crates from the left sidebar crate list within SSL, but if those crates have been "locked" by your operating system, as indicated with the (Safe) addition to the file name, you will need to delete those particular crates directly from the _Serato_ Subcrates folder.
