Ok I have just confirmed that Microsoft's PC SyncToy doesn't correctly see updates to mp3 files made after setting cue points and or loops within Scratch. When you make a cue point in Scratch, Scratch writes those changes into the mp3 file.

Typically when you add cue points to tracks you want to keep them. However, SyncToy doesn't see the changes.

Anyone have any other good software recommendations for syncing our mp3's with backups?

it sounds like SyncToy isn't that well defined in terms of how it determines whether to back something up or not: en.wikipedia.org

this is the problem. Those files will have many differences about them including size and last modifyed date.

You will need to consult with microsoft about this issue.

I'm actually having the opposite experience. Synctoy 2.0 is properly recognizing cuepoints (and ID3 Tag edits www.scratchlive.net) as changes to the tracks & copying them over. I'm pretty happy with it.
