There will always be differences in ripped tracks based on what encoder is used and when the tracks were ripped. ITunes will encode differently than another program, based on which Codecs are used, resulting in different levels of sound quality. Also, a song ripped at 320k in 2000 will probably not sound as good as a song ripped in 2012, due to improvements in the encoders and Codecs...
Keep note of the songs that sound bad and rerip them with an encoder/Codec you like.
